Managed to get it working again, window mode is great!!!

Just one thing, even in window mode fade in and fade out affect the whole screen, which looks kind of strange...

I think he means the contents of the window there Mathew, not the actual window itself...
It should work as Matteo suggests, fading the canvas that's displayed, could also work that way for canvases displayed through a viewport. I imagine that window mode was a bit of a rush job and this got over-looked, to tell the truth I'd not noticed it but it's a good point.

Another one for the ever increasing 'To Do:' list there I think...

No it wasn't overlooked, I just hoped nobody would notice :)

Doing a fade on a canvas or window contents would either destroy the contents (eg paint the canvas with black in translucent black) or require custom canvas copying code that would colourise the data as it was copied. You can do the first one yourself, and the second is an opportunity for an open source contributor, I didn't want to delay TB 1.3 any more!
